How do I customize the PDF invoice?

To override the default pdf invoice template with your custom one, find the file invoice_pdf.sample.php inside system/overrides/ folder. Then rename the file to invoice_pdf.php from invoice_pdf.sample.php.

Now customize this file based on your preference.

Now you will have a custom pdf invoice template. Also, updating the business suite will not override your customization.
